I set the video refresh frequency for the resolution of 640*480 to 120 Hz through the Nvidia stereo properties. However, it seems that some apps (for now, I had this effect with Sega Rally 2 and Dark Basic) lower the refresh frequency when they are launched, so that I can perceive the flickering.
Is there an option I have to set to avoid this? I'm using Windows 98 and I have a GeForce FX 5900 with Detonator and stereo drivers v44.03.

Oops! Never mind! I just saw that the settings for 16 and 32 bit color are different: Dark Basic and Sega Rally 2 run at 16 bit, and the refresh frequency for that mode was set to 85 Hz. I set it to 120 Hz, saved the configuration and now the display is as smooth as it has never been.
