This process works for the color code glasses:

1.Bring both the right and left video into AfterEffects, Set your composition size etc.
2.Bring both files into the composition with the Right View above the Left View.
3.Match up the videos so the time is in sync.
4.On the Left View (bottom) add a Set Channel and set red to none, green to none and blue to Luminance.
5.On the Right View (top) add a Set Channel and set red to red, green to green, and blue to none.
6.Set the Blend Mode to Screen
7.Add a new Adjustment layer to the Comp and add a Unsharp Mask (do this with your blue/orange glasses on) tweak this to bring back the sharpness lost in the video.

If anyone has a better process let me know
