I noticed that some applications have an excessive level of convergence, so that everything looks terribly close to my eyes. I don't mean that close objects "pop out of the screen", I mean that THE SCREEN ITSELF seems to pop out of the physical monitor, everything looks very close and very small and I need to cross and strain my eyes to see the stereo effect.
So far I had this problem with Doomsday (the polygonal port of Doom), the Zinc emulator and JonoF's port of Duke3D.

That's why I was wondering if it is possible to associate different settings to different applications, so I can associate the proper amounts of stereo and convergence to each program that gives these problems.
